Modifying JS of where Webtop is rendered.

The webtop we are developing is coming on very well however are now looking into accessibility standards and due to the way the webtop renders all the links via Javascript, i'm trying to find a way if it's possible to modify that Javascript so that we can try and meet accessibility standards of the site with ARIA tags e.t.c.

 

Any suggestions would be greatly appreciated.
