I was curious if there were any benchmarks or recommendations that F5 had, as far as, how many applications one should run through an F5 pair (6400's). I'm assuming the recommendations probably depen...

There's no practical limit on the number of applications - as you said, the limiting factors are primarily throughput and the number of connections, and what platform you have.
I believe the correct numbers for a 6400 are:
44Gb/s switch capacity (layer 2)
220000 Layer 4 requests/sec
75000 Layer 7 requests/sec
3.5Gb/s max throughput
8 million max concurrent connections
20000 max SSL transactions per second (using SSL offloading)
These numbers go much higher on the newer platforms.

And take these figures with a grain of salt. And TEST your own apps as they would be in live to determine how much load each one takes.
There are so many different thing you can configure on the F5 VS's and each one has different affects on throughput and overhead that it's impossible to say how much throughput of YOUR website a 6400 (for example) could process...
