In other words will LTM check pool members availability even when the member is marked down manually on the LTM.

Yes it should do. The big-ip will still need to know whether it's available when manually marked back up.

Had one more query.

I have two files bigip.conf and bigip.conf.bak.

When the LTM is reloaded, which of these files will be loaded into the running config of the box?

what is the use of .bak file?

.bak is just a backup file. The bigip.conf is the main file.
