Have you looked at WEBSSO::select - you could select the appropriate SSO profile based on some preceding logic in an iRule

Something like

when HTTP_REQUEST {
  if { [HTTP::host] equals "applicationA.mycompany.com"} {
    WEBSSO::select 
  }
}
