License and Sync
I just had to relicense my HA Pair, which did not go well. After the license key was input and dossier added, the box went to Restarting Configuration Utility, and hung there. After about 60 minutes, I did a full_box_reboot, and it appeared to come up ok. I then did the same to my second unit, and it hung also, waited about 30 minutes, full_box_reboot, and it appeared to come up ok.
Then it got strange, I did a config sync device to group. Unit 1 shows In Sync, and Device Management shows all boxes are in sync. Unit 2 shows "Not All Devices Synced" but the Device Management-Overview shows all devices are in sync.
Are they in sync or not??

I've not experienced your issue with re-licensing the boxes. However, I have had something similar re syncing. In the end I simply removed the big-ip reporting the issue (unit 2 in your case) from the device group and then re-added it. This seemed to do the trick. I had this issue on an early 11.x release (can't remember which one now) but I've not had it since being on 11.2.x. Interested to know if the above works and what version you're running.

It is only relevant in the sense that the issue started immediately following that action, and I used manual reactivation method.

Unfortunately, I tried Nathan's solution first, and that worked, so I can't say if following the path you're suggesting would fix the problem.
