In that case then you do not need to treat the SAN/UCC certificate any differently than a normal one.

You are correct that creating a CSR and key via the configuration utility should not have any impact on your production traffic. The only situation I can think of (though this should be captured as an error) would be to try to create a file with the same name as the other.
