What happens when HA link goes down between two F5 boxes? Help me in understanding the traffic flow in this scenario.. Whether both the units will serve the request or the one which was active earlier will be still forwarding the traffic or both?

Depends on your HA configuration, but if you configured the management or another link as a backup HA Failover link you can avoid a split brain situation (both devices go active).
This should almost always be possible as your F5 devices need to share common VLANs and IP subnets.
