What version are you running? there are several instances that might be causing this:

 

SOL15251: The BIG-IP GTM system may mark down BIG-IP LTM 10.2.x virtual servers

 

SOL14374: The BIG-IP GTM system may incorrectly mark BIG-IP LTM virtual servers down when using BIG-IP health monitors

 

SOL14900: The BIG-IP GTM system marks the virtual servers as down after a BIG-IP LTM system downgrade

 

etc...

 

I would probably go ahead and open a ticket with support to see what they have to say about this.
