We are having issues in our f5, the f5 logs showing the web servers down for certain seconds. at the same time our vip's are not usable to users.

MVPi would assume the web server is for some reason not accepting connections for a little while. why you check on the webserver, perhaps the logging reveals more information. perhaps it gets too many requests?
you could do a packet capture to see if the request which fails is different then the others.
