With iApps, if you want to change anything outside of the iApp configuration, you'll need to disable 

Strict Updates
, which forces you to make any changes within the iApp configuration. But once you disable it, if you make changes and then reconfigure the iApp, it'll overwrite the custom changes you've made.

This question also discusses the same idea. Basically what you do is:

  1. Navigate to iApp -> Application Services
  2. Select the iApp Service that you have deployed
  3. Click on the Properties tab
  4. Toggle the Basic/Advanced Application Service drop-down value to Advanced
  5. Clear the Strict Updates checkbox and click Update
