APM Policy Message Box resets the connection

My apm policy resets the connection and starts a new Client_Accepted whenever a messagebox is processsed. This clears my variables and is making it harder for me to track my variables and optimize my code. I tried cookie insertion when the apm policy starts but everything gets reset. Any thoughts?
