I've been prettty active on here pestering the gurus on how to write custom scripts to add apps and change things on bulk pools... What I am wondering is now that I have a few of these scripts that ...

Hi Joe, unfortunately nitass is correct. I'm unaware of any way to sync files via the ConfigSync utility in v11. You could probably come up with a solution utilizing crontab and rsync if you really want to automate synchronization of these files. There is some information on how to modify crontab here:
