I would hazard a guess that it's not persistence timeout that's being triggered, but a SNAT or tcp profile idle timeout / connection re-establishment (and persistence IS working). I know you can adjust the tcp profile timeout, but I know at least in some versions of LTM there was a hardcoded SNAT automap timeout.

Start with adjusting the tcp timeout, and see if there's a SNAT timeout that you can adjust. If that doesn't work, I'd say contact Support an open a case so they can help you figure it out via packet trace analysis.
