I’m trying to run a cron job on LTM to perform a traceroute to a specific host an log the results. The problem I have is that this command must be run from a specific ROUTE DOMAIN.

No Pro here but maybe you can use this:
rdexec - The rdexec utility allows you to perform a single command for the specified route domain instead of converting the IPv4 IP address argument to an IPv6 IP address argument before using it as an argument for the command. For example:
rdexec []
Anyway did you tried tracert IP%RDID? Is that not working as well? What is TMOS version?
